The Ninja Affiliate is by far the most feature rich plugin of its kind. My favorite feature is the way Ninja Affiliate displays the affiliate links in the browser status bar. Instead of showing http://www.johnchow.com/wp-content/plugins/wpaffpro/wp-affiliate-pro.php?id=xx like the old plugin I was using, Ninja Affiliate shows http://www.johnchow.com/whatever.
